Underneath you can see what the plug weld looks like. The discoloration is from the heat of the weld and will not be noticeable once primed and painted.
You can see some visegrip and welding clamps holding the trunk floorpans to the wheel well inner seam. When welding the trunk pans in, it is very important to trial test fit all the pans until the alignment is perfect and then clamp the panels in place so they do not move.
